There are many viral diseases that can resemble the flu and have the same over a period of recovery. Is your doctor a you specifically test for the flu? Most tests have a relatively high sensitivity, but none that I know 100%. If symptoms persist more than a couple of weeks or worsen, consult your doctor, or another to continue treatment. In the case of the flu, there is no medicine that can help this point and the only treatment is rest and plenty of fluids.
